I managed to resolve this issue by giving everyone full access to the
folder in which Fiji is installed.
checks for
updates (although I don't think it actually updates the files) and
then asks
to update the updater, which it can't do - giving the same error
message as before.

Not with updating the updater. If I <Update Fiji> under Help itI try to update the updater but I get an error.
Installer failed java.ioFileNotFoundException: C:PROGRA~1\FIJI-
W~1\Fiji.app\update\plugins\Fiji_Updater.jar (The system could not
find the path specified). Could not overwrite updater.
